If a marriage record indicates that your relatives were married by a minister, it means they were married by that minister. They may or may not have been married in the church. While it may seem like a minor detail, unless the marriage record specifically states the location, the researcher can be certain of the precise place where the marriage took place. The license or record may only explicitly state the county or town. Don’t assume more than it says.
And that is true for any record.

My husband and I were married by a minister at my mother’s home in a town about 6 miles from the town where his church was. In this case, less than 50 years ago, I suppose the location was recorded on the license but I have not seen the official record so don’t know for sure.
Yes, marriage performed at a bride’s or groom’s home was common. Also possible, local inn or hotel. Or a neighbor’s or other relative’s place. And depending on time and place, the rites might not even be performed in the same County where the license was issued.
My grandfather told me that he & my grandmother were married at a hotel. My parents were married at her home, by a minister. Her marriage certificate doesn’t mention the place, however I have a Bible of hers where she recorded the marriage and the births of her children. All occurred at home, she listed the actual address in the Bible. Only written record of the places, I’m guessing.
